Sounds like maybe there is some slack in the chains possibly...or something of that nature. I know what you're talking about, my really old drive does the same thing. In mine it's simply parts in need of a 'tune up'...I'd take it down to your local kayak and see if they can solve the problem with some tightening, etc.

Al2fish is right though, short, more efficient strokes is the way to go. I like to do about a 2/3 stroke with one side before starting the other side up.
